Right tire pressure for a commuter bike with 40lb panniers?
I have a road bike that I fill up with a Max of 90psi with no panniers on. How much should I fill it up with 40lbs worth of pannier bags on? And can I fill the tire while the bags are on the rear rack?

Pump it up to 90 psi and go for a ride. If you can feel every little thing on the road drop it down a few pounds. The weight on a bicycle has no affect on the tire pressure at all, it just changes the contact area with the road. You will have to add a few lbs when the panniers are on to get the same ride without.

Inflate the tire to the maximum psi as noted on the sidewall of the tire.
Doesn’t matter if I am riding my single bike or my tandem, I run the maximum.
Rotate the tire so the valve is closest to the pavement. That will give you enough room for the head of the pump to go onto the valve stem.

PS, what are you carrying that is so heavy?
It would help to know what size tires you have on your bike. If the maximum recommended pressure for the tires is 90 psi, you should not exceed that amount. As for pumping the tires when the bike is loaded, that presents no problem
